The main board has four stepper control circuits, three of which control the X, Y and Z axis as shown below.  If you are experiencing control problems with any one axis, you can isolate motor/cable issues with board issues by simply swapping cables between any two axis.  You will then control the axis based on the position the cable is connected.  For example, if you swap YP and ZP, the PathPilot Z control would move the Y axis motor, and Y control would move the Z axis motor.
